DNAA complements BFAST.

It has a number of utilities, including:

  • Calculate various statistics from alignment files in the SAM format (see SAMtools).
  • Calculate distribution of paired end distances (dbampairedenddist)
  • Assist BFAST with bisulfite methylation analysis (dmethyl/dmethylbaf))
  • Detecting structural variants (dstructure, dtranslocations)
  • Filter BAM files (dbamfilter, dbammetric)
  • Estimate error distributions (dbamerrordist)
  • Create whole-genome simulated sequence data (wgsim)
  • Analyze various possible encoding schemes for ABI SOLiD data.
  • Other utilities in development.
